The three locations you need to help the train engine get to by going past obstacles are:

Knapford Station
Tidmouth Sheds

In addition to Thomas, you can become James, Percy, or Stanley. In each box on the tracks, there is an obstacle, such as a cow, and you need to figure out what will remove that obstacle and get rid of the problem blocking you, such as using a horn to make the cow afraid and have it move.

Of course, for each new problem in a box, there are new solutions you need to come up with, so figure them out, and reach each destination as you discover more of the land, using trains and the tracks they ride on!
